From your description, you are using “Folder backup” feature with OneDrive sync app and trying to backup and sync your “Documents” folder to one work account from two different computers. Based on my test with OneDrive sync app on different computer, it should be able to sync both computers’ “Documents” folders to OneDrive.

you will find it in this path: HKEY_CURRENT_USER\Software\Microsoft\. Expand Microsoft folder click on the"arrow", inside you'll see the Onedrive folder, click with"Right-Click" over Onedrive folder and delete all. This process only remove Onedrive configuration, the data will be fine.
